Is there a tool that allows you to put in a URL and have it find the keyphrases this site can be found under in different SEs (and its ranking for those phrases in that SE)?
For example, I am trying to find what phrases a customer's site is listed under in Google, but I can't find it under the keywords I've put in. Yet, if I search by the company name it comes up, so I know its listed.

I don't think it's possible to list every combination of keywords that a site can be listed under.
If a page is in Google's index, it's searchable under every word and combination of words on the page, not to mention anchor text from backlinks.
In other words, if the page contains "the" it will be indexed for that word. It may not show up in the first 1000 SERPs, but it's in there.

Hi Denyse, your best shot is probably going to be spot checking phrases based on the title tags and copy on the site. They may not be the best terms to optimize for businesswise, but those are likely the terms they're currently ranking highest for.

Hey Denyse,
The easiest way to find the keywords they're getting traffic on would be to ask them if you can have access to their web logs. Hopefully they have some backend software installed on their server which will break the top 50 or 100 search phrases out of the logs for you.
