Google often buggers about just taking the index page, normally when it is looking for areason to go deeper i.e. more links. Try getting a couple of links into your site, and you should find that Gbot will dig.

I only ask because some of the copy on the old pages is the same on the new verion. I dont want google to think Im trying to mirror content or do anything shady.

If they sense duplicate content they simply won't list one version in their SERPs. Hopefully the one they list will be the new content.
That said, I never keep the old versions available on a web site. I keep a copy of it on my own computer just in case I need to revert back to it for some reason, but that's it.
