How To Implement Canonical Tag On Ecommerce Website?

How to implement Canonical tag on online retail store ~ eCommerce website? I was searching proper answer since last six months. But, I am not success to implement proper Canonical on my eCommerce website. I have read top 3 blog posts about canonical tag from Search Engine Watch, Google Webmaster Official Blog and SEOmoz as follow.

My eCommerce website have 12K pages which includes Home page, category pages, product pages, static pages and blog posts. But, I can see 38+ indexed pages in Google. It's happen due to Narrow by search pages, sorting pages, pagination and reviews pages.

Previous, I have implemented Canonical tag on above section which pointing to base URL. But, it did not work well so, I have removed canocnial tag and implement NOINDEX Follow meta robots.

Right now, I am facing issue regarding rank drop and traffic drop. So, How can I fix it and recover both things. You can see my website by visit my profile.

Your traffic will drop if you have told google to not index your pages. Remove the noindex tag ASAP.

And is the traffic drop from Search referrals???
