I think these are fairly basic questions that should have pretty straightforward answers, but for the life of me I can't find them. Can you help my headache?
1. I built my wordpress site with Godaddy (using a purchased template) at www. oldsite .com Then I wanted to change the url to my business name, so I just made old site point (301 redirect) to www. newsite .com. Does Google care?
2. I opened a google webmaster account and it listed 2 sites.
http:// www.newsite. com
www.newsite .com
Each had different inbound links, page errors, etc.
So, I followed their FAQ and indicated that I wanted www.newsite .com to be the preferred domain. However, It's been almost 2 months and I still don't see the links from http:// www.newsite. com counting in the www.newsite .com control panel. Why isn't google counting my backlinks?
And, to make it even more confusing (to me anyway )... the linkback with the most links is coming www. oldsite . com What's that about ?!

Not if it's truly a 301, but GoDaddy rarely give you that so you might want to check it with a server header checker tool.

What they show in Webmaster tools doesn't always reflect what they're doing, and/or it can take some time. That said, www.example.com without the http is the very same as without the http. Are you sure they aren't showing you one with the www and one without? In which case, you may want to just 301 redirect the non-www to the www.

Thank you! I used a header/checker tool as you suggested and all look fine with the 301.
Yes, Google webmaster shows the same physical site listed as www.site.com and http://www.site.com. Wierdly each has totally different inbound links and page errors listed. So I noted that "preferred" the www.site.com to be the main one. According to the FAQ all the info previously associated with http://www.site.com should now be attributed to www.site.com, but I still don't see that happening.
I did have godaddy forward the http://www.site.com to www.site.com a few weeks ago. According to the header/checker tool all looks healthy. I wouldn't be sweating it, but my page rank dropped from a 3 to a 1 in the spring (I guess from the Panda update) and I've been trying to get it back up ever since. I changed from a crummy Website tonight template to a Wordpress site with a ton of really good original content and solid meta, but my PR is still abysmal.

If you mean PageRank (and not where your page ranks in the search results) then Panda has nothing to do with that.
And why are you trying to increase PageRank? That's not what brings traffic and sales, is it?
