I link to my privacy policy and disclaimer from the footer of my website, therefore every page on my site links to these pages.
Looking at google webmaster tools and clicking in internal links shows that these are the two most internally linked pages of my site.
The section in Webmaster Tools which shows my anchor text shows my two highest anchor texts as :
Disclaimer and Privacy Policy.
Is this acceptable or should I do something about this. Do you think google (or other engines) knows that these are policy pages and really shouldn't be used to determine "What is my site about?"

Yes, it's acceptable and fine. If you care, you can always just exclude those pages from being indexed.

They aren't anyway, search engines do not index or rank "sites", they index and ranks URLs using the content found at those URLs
