If the URI's to the page change then yes they will be affected.
This is why it is very important that when the URL restructuring takes place, it is correctly managed and all URI's are 301 redirected to the correct pages.
As long as the restructuring is correctly managed and the redirects are put in place the work you do will not be redundant.

As 1dmf says 301 are the way to go.
Every old URL on your site should 301 through to the new URL for that page to ensure no losses.

You would still want to try to get your links changed to the new URLs. So if it's happening soon, you may want to wait for your link building to start until after the new URLs are in place.
