Does anyone set up different analytics for different parts of the site to keep track of it easier and to see how each is performing? ie one for main site content, one for forums, and one for blog?
Or should I just do all the same?

I see filters that exclude directories, and profiles? Not sure which one to use. ANd when I create new profile, it only creates one, and when I create another, it groups it with the one I just created with the same code?

No reason to set up different analytics. You can certainly set up different profiles that does that via Google analytics, but you don't need to as you could also just use filters.

You might want to look into the custom filters.
