even a bit trickier, is that i use the cgi redirect, and then a hypertracker redirect on top of that (to make it easier for me to count the clicks).
so google gets through the cgi, follows they hypertracker redirect and ends up at the final page.

I guess the bottom line is don't link to pages if you don't want the SE's to follow the links! If you are selling ads (links) why would you work so hard to prevent your customers from getting the benefit from that link?
If google is following the cgi and redirect and still counting the links, let it go. You are still able to track clickthroughs and the client gets an extra benefit. It seems like the best of both worlds.

Just ban the folder that contains the click tracking script in robots.txt if you don't want these links spidered. Simple.

Disallow: /cgi-bin/name_of_tracking_script_folder/

I use some javascript and I am fairly sure that Google can't follow the javascript I use and I know for sure that keywords in the javascript aren't used by google's algorithm. Just my thoughts...

Could be.
Or they could be simply parsing the redirection URL and pulling out the page they want, without every calling the CGI script. Without examining your logs, there's no way to easily tell.
