I think I have seen it before but is there a way to have Apache add or include a file to a "users" site.

Maybe something in the httpd.conf?

Something simple like:

<users file>
.
.
.
</users files>
<? include 'something.php' ?>

The idea is it add a banner ad or link to the bottom of certain accounts.

You don't want to rely solely on Apache to do something like this. It's simply not constructed to do that kind of job. Though there is a mod_layout module out there for Apache that will sort of do it.

You'd probably be better off investigating something like php's auto_prepend_file or auto_append_file.

Your biggest hurdle is not going to be a coding one. It's going to be changing the deal you have with your current hosting clients when you start displaying your ads or anything else you add to their pages. If this wasn't part of the original deal with them you're probably going to anger a lot of people.
