I have two sites and want to link to my main site from the smaller site on multiple pages in it. Is there any problem with the search engines in doing this.

Not at long as the links make sense to visitors of your smaller site.

Where you get into trouble is when you link for the sake of linking and only for the search engines. As long as you always link because it's beneficial to the real people visiting your site you're okay.

Thanks Randy
The links would be like advertising for a different product both in the home building industry. My purpose for the second site is solely to help drive traffic to the main site.

You should be good to go then. Though if it's not a natural fit I wouldn't link on every page, or even most pages. Just the ones where it makes sense for users.
