I recently discovered that my site is turning up in hundreds of categories in a spammy-looking directory. I emailed them and asked them to remove it but got no response. The categories are not even relevant to my business.
Can this do me any harm?

No, it won't do harm, as long as you're not linking back to the crappy directory. The engines all understand you cannot control who links to you and how they link to you.
If it were that easy to harm a site I'd have no competitors. Nor would any of my sites show up since I have a few competitors who have tried this sort of thing over the years.
