Do advertisements that pop up when you scroll over anchor text (in an article, for example), have any impact on SEO?

Or is it just another form of advertising and the SE see it that way?

depends

some are generated by javascript, ie: intellitext. so are never seen by SEs

some are hidden layers that are displayed by mouse actions so could be counted as page content.
