Paypal have several very useful and detailed PDFs covering most integration scenarios. I think you have to sign up for the developer network to get them, but it sounds like you'd need to sign up for what you want to achieve anyway.
We built our own shopping cart, so I'm not sure how much adaptation would be possible/needed for a third party cart, but once I'd got my head around the concepts involved (e.g. several careful reads of the relevant bits of a couple of the PDFs) it was pretty straightforward.
