I love this forum! You all are so great and full of knowledge. I've learned a TON of great SEO info.
I'm curious, though, what is your desired method of billing your clients for your SEO services? Do you prefer a flat rate regardless of the size of the website? What do you do if a client says "my site is so much smaller than theirs, so why are you charging me the same???" ? Do you charge by the hour? Typically, how many hours do you spend on a client's site? Do you have a fee per service and charge based on the servie the client wants performed? Aren't a lot of clients un-aware of what they really need? Do you charge per web page you SEO, regardless of the time spent on the page?

We charge by the hour.

I charge by the project, for the most part.

I charge by the hour and bill weekly, but I let some of my clients wait until they've got three or four invoices before they cut me a check.

A bit off-topic, If you are using an online payment, I would recommend using Escrow.
Now to answer the real question. I would provide a time estimate to the client along with a rate per hour/day. This way the client will know in advance how much it would take and you will retain the customer since he/she will be happy.

I use Freshbooks to bill clients, and to record the work as I do it.
