I'd put the links in a <noscript> tag, however, to be sure, and also place plain text links at the bottom of your page.

That won't make a difference, since the page still has to be assembled at the server and delivered to the browser/spider. They will still see the same code. It's great for updating and maintenance, though!
I don't think that having the content first makes a lot of difference as long as the page is still a reasonable length.
