How would you explain a scenario where a Web site shows 5,000 incoming links pointing to their home page (www.forexample.com), but shows 10,000 incoming links pointing to the same URL but without the www (forexample.com)?
Any input would be very helpful. Thanks in advance!

They are treated as different pages.
It's a good idea to be consistent when asking for links (always provide them with the link you want them to use) and you can set up a 301 redirect to your preferred format.
