Good morning everyone,
I've been looking at a few ROI tracking software solutions, and quite a few of them involve adding a JavaScript to pages within the site that I'd like to have tracked. My question is... adding that JavaScript would make those pages "search-engine unfriendly", wouldn't it? If so, does anyone know of a solution as to how to solve this potential conflict?

No, it would have no affect on the search engines whatsoever.

The search engines are unable to read or understand Javascript. They will just ignore it. THe reason some people say javascript is not search engine friendly is because of links. If you use javascript to create links, then the search engines will not be able to crawl them.
