Is it through that websites who are fully W3C (XHTML) compatible are ranked higher than other websites ?
Or is it just a story some people are telling ?

I doubt it, but errors in your HTML might stop your site being spidered.
Flash files cannot be made 'compatible' just the containing HTML code.

I think having no errors in your markup is great and if the sites are part of a portfolio you use to get more work it's essential IMO.
But I've never heard of ranking algorithms using markup correctness as a method or ranking relevancy to the users search terms. Although poor markup that bots can not process will work against you.
W3C XHTML validation will pass if the <object></object> is correctly embedded, the validator won't parse the flash file.

The answer is, NO. Having web standard code may make that difference if it is something that you and a competitor come down to. Can it hurt. No. Honestly, I am a big believer in web markup as it then ensures your site will render throughout other browsers, and not just the one you made it to suit. A site that doesn't render correctly in Firefox for example because of poor markup, though renders correctly in IE as it allows for more scope and poor markup, may just lose you a big paying customer, all because of poor website design.
